Olive oil isn't really something that will work for parasites. You say your rats are infested with mites, can you see them? If you can see them then it's not mites as mites are microscopic, you can see lice however. 24 hours isn't very long to completely kill all the lice but what exact product was ...

The SRS has more or less the same depth trays. You will certainly need metal or perspex trays as rats can slip through the middle grille if they chew the provided trays.

I'd recommend getting some deep trays either made from perspex or metal. The trays it comes with are flimsy and easily chewed so not something I would risk. Also rats really need a deep layer of substrate so they can dig and forage, i deep tray will allow them to do this and keep smells at bay much ...

I agree. That does look like it's probably just mites. If you are in the UK you can buy Ivermectin in pet shops or online, no need for a vet visit. Anywhere else in the world you will probably need to see a vet for treatment.

Ah, have you given them any ivermectin? I would suggest doing that as parasitic bronchitis may be the cause.

If his chest is clear then I would be inclined to agree with the vet that antibiotics are not required as it is probably not a bacterial infection or it could be a mild infection which may clear up on its own. The major smell was probably the nuggets. They are notorious for making rats poo smell awful. I would suggest using the back to nature pellets in the litter tray and either a shreeded card such as Finacard, cardboard squares such as Ecobale or Aubiose as substrate. There are a few factors that make them smell but a small group really shouldn't smell so bad that people win't enter the room. What were they being fed? Diet is usually the main culprit for poo smelling very strong. Were they litter trained? What substrate were they kept on? I really wouldn't advise...
